The Noise Threshold options allow you to specify either a threshold based on S/N or a threshold based on the intensity relative to the largest peak in the input spectrum. If the Auto button is checked, or the threshold value is set to 0, the noise threshold will be determined automatically using the input value of S/N. Auto mode is generally better since the noise is not assumed to be constant over the entire spectrum.
