Configuring the Sequence Setup Column Arrangement

ProMass uses three special user columns when processing data automatically from the Xcalibur sequence list. The user columns are used to enter information about how ZNova should process the data.

 ZNova Params - used for adding ZNova parameter strings

 BioSequence - used to add a peptide or nucleotide sequence

 Target Info - used for specifying target masses and other variables

These three columns replace the default Xcalibur columns: Laboratory, Company, and Phone which are defined under Change…| User Labels in the Xcalibur Sequence Setup program. If you have a sequence and need to use one or all of the ProMass columns, the easiest way to add them is to open your sequence in the ZNova-ize Sequence utility and save it. The ProMass user columns will automatically be added. After ZNova-izing your sequence, open it in the Xcalibur Sequence Setup program. If you still do not see the three columns displayed, access Change…| Column Arrangement in Sequence Setup. You should see the following dialog:

Add the ProMass user columns by highlighting each with your mouse and hitting the Add button. (You can hold down the CTRL key to select all three at once).

When are the ProMass columns used?

 You use the ZNova Params column whenever you want to add a custom ZNova parameter string. If you do not specify any ZNova parameters, ProMass will use the default parameter file - znova.params - found in the ProMassXcali\ZNova install directory (typically, C:\Program Files\ProMassXcali\ZNova\znova.params).

 Whenever you want to specify a peptide or nucleotide sequence, you will need the BioSequence column and the Target Info column.

 If you want to specify explicit target masses, you will need to use the Target Info column.
